Improve non-skipped files experience

Description

Most problematic file is README.md. An application or update will overwrite too much. A partial update of a file would fix this. Something like

<!-- bestie: badges -->
...
<!-- bestie: end badges -->

in the README, and then you create a file README.badges with the snippet of that change.
