restructuring of hierarchy in examples

Move examples which are specific to problems to a new level which includes all Bio-Problems (problems/AlignmentProblme, problems/LineageProblem, etc.), and move all examples from "problems" to each of those which it applies to. If an example applies to everything, keep it in the parent folder.
